NOTES

All these universes assume the same headcanon regarding mana, angel transformations, Kharlan War events, seraphim family history, and the true nature of expheres/cruxis crystals as feeding off all emotions, not just negative ones.
Ships are canon, with Yuan/Martel, Kratos/Anna and Lloyd/Colette.
At the Tower, Zelos attacks Lloyd to get him to kill him, and Lloyd refuses; but Zelos is unable to kill Lloyd in turn. Instead he's left alone, and is found by Kratos, who helps him make a choice. Together they save the Chosen group from the traps.
In Heimdall, it's Zelos who comes to talk to Lloyd, to apologise and to confess; but it's Genis whom Mithos possesses in Torent. Canon continues thereafter as if Zelos was the one chosen in Flanoir, with Kratos being too injured to fight Mithos.

NOTES

Assumed headcanons include the nature of the angel transformation when aionis is present, including an extra blindness step and potential death by mana overload unless properly trained.
Kratos manages to create connections sympathetic to half-elves around the Sylvaranti military. This means that when Martel and Mithos come to them, Yuan actually has support when he requests to investigate the death of the Tree when it’s discovered to be dead. There’s no point in splitting the kingdoms; Tethe’alla has fallen.
Angelfication occurs. The seraphim broker peace between the remaining Tethe’allan forces, led by Kratos’s sister Bia, a number of the Sylvaranti city states, and the dwarves. The seraphim perpetuate the war by destroying Sylvarant’s magitech to force society into using exspheres instead, while, the elves make stealthy pacts with the spirits.
When Derris-Kharlan returns and germinates the Seed, the elves seize Derris-Kharlan and gain control of the world. The next four thousand years are an effort by the seraphim for Mithos to make pacts and take back control of the world’s mana flow, so the elves can no longer rule as the dominant race. It’s a slow process.
This is the final betrayal, and Mithos turns Kratos lifeless against his will. Yuan pitches in with the Chosen group, and when they go to the Tower to retrieve Kratos they’re forced to fight him instead.
When the group makes a return, it’s with a new key-crest. They have to fight Kratos again, and Yuan chooses to be impaled in order to get the key-crest on him. The strange thing is – Kratos seems to realise who he’s just stabbed before the key-crest is attached, even though he’s meant to be lifeless. Turns out the crystals are alive after all.

NOTES

This universe is essentially to play with the nature of the exspheres and cruxis crystals, the ways in which lifelessness occurs, and the connection the dwarves might have with these minerals.
On discovering that Lloyd is alive, Kratos lets them believe he’s a mercenary crippled by a Desian attack; he can heal himself, but doesn’t, in favour of settling into Iselia. When the Day of Prophecy arrives, he joins them as a bodyguard; but the time in Iselia has made him careless about his secret. Initial journey is fairly canon up until Luin.
They’re present during the attack, at which point Kratos wingpulls to defend the townspeople in a fit of reckless judgement. They save most of the townspeople and take them to Asgard, but naturally the others have questions, and at this stage Kratos has blown his cover so badly that there’s no way he can pretend to Yggdrasill he’s still on side. Discussions with Yuan it is.

When the Journey begins Kratos joins them as a purely human mercenary, while Lloyd chooses to use Anna’s exsphere. Plans go awry in Triet when Yuan comes to investigate the Kratos-sighting, whom Cruxis assumed was dead. They go even more awry when Yuan kidnaps him, leaving the others to continue the journey alone.
Yuan and Kratos come to a consensus which includes Sheena passing information for them, and an attempt to kill Yggdrasill at the Tower. This does not work, which leads to a journey through Tethe’alla as well, including Kratos accidentally-on-purpose adopting Zelos, and eventually putting his exsphere back on once he admits he’s only refusing to wear it out of fear.
